Can anyone think of any X-Men storylines where the theme of mutant persecution is really at the forefront.
I've managed to think of things like God Loves, Man Kills, and Days of Future Past.

Operation Zero Tolerance, which was the major cross over in 97. I liked it becuase it had Carlos Pacheco on art for X-Men. It focused on the newer X-men charaters, like Maggot, Cecilia Reyes, and Marrow, and Iceman got a chance to shine. Bastion was the big baddy, getting the government to make sentenals that looked liked humans and attack mutants. Now a days it seems that people have a mad hate on for Scott Lobdell but I liked his ninties X-men stuff. The other one I can think of is X-tinction Agenda which was before Jim Lee put out X-Men 1. Persecuted mutants in Genosha.

Pretty much the entire Ultimate run, but the first 6 volumes by Mark Millar are amazing. After that its a bit hit or miss, but Bendis did a great run called New Mutants, and they're all one shots about new mutants appearing and how they deal with their powers/how the people around them deal with it.

Issue 15 through 17 of the original series was the introduction of Bolivar Trask and the Sentinels. That wasn't the first time it came up, but that set the (Master) mold. (See what I did there?)
