I want to read Throne of Atlantis (and watch the recently released animated film) but there's two different trades for it and I don't know which one I should read.
Justice League: Throne of Atlantis includes JL #13-17 and Aquaman #15-16.
Aquaman: Throne of Atlantis meanwhile includes Aquaman #0 and #14-16 and JL #15-17.
So which one is the more comprehensive collection for this storyline? Or should I just read both?

Jeez. DC really know how to muddy the waters - pun intended.
Depending on which angle you're more interested in, I'd settle there. If you're more of a JL person then you'll get more JL perspective, and with the Aquaman run you'll be getting the New 52 Origin issue there and a little JL too with a heavy Aquaman perspective.
One of the better New 52 stories as well.

They're more or less the same. You can read either one and get the whole story. However Aquaman 14 is a prologue to Throne of Atlantis but it's more or less unnecessary.

either one it doesn't really matter. I have both. You get basically the same story from both books.

I am afraid I read everything electronically... an i bought both the series monthly in this case.. so i am of no help other than both have the main story in to
